Plan on being in Prague at the end of May.
From your experience, what are 3 good day trips by train? Not interested in outdoor activities. Something like C. Krumlov charm (been there) would be great. Don’t think I would do more than one church and/or museum.

Rückl Crystal, in Nizbor. You can take a fascinating tour of the facility as they create the crystal products.
Plzeň - take a tour of Pilsner Urquell Brewery, but the city is also fascinating to walk around.
These can all be easily reached by train from Prague.
Plzen, as mentioned above, is a great one, and we recently visited Kutna Hora as a day trip from Prague. In addition to the famous bone church (Sedlec Ossuary) it's just a nice town to walk around, and it's less than an hour by train. You can also visit Karlstejn Castle as a day trip from Prague, tho I haven't personally done that one yet.
The spa town of Karlovy Vary is about 1-1/2 hours away by bus. The train takes a great deal longer. I haven't been to Karlovy Vary yet, but it sounds lovely and is on my list for a May visit this year.

We usually go on our own and plan it ourself if possible. We like taking walking tours if it fits our schedule.
great that you are doing trips under your own steam. Public transport in the country is great and very cheap,don't know what age you are but if like me and are over 65 (I am 70 in 2 days) you get about 50% discount on train travel.

I have the Cesky Drahy app on my phone and just get tickets via that usually 10 or 15 minutes before I board a train.
The suggestions so far are great , i have been travelling to the Czech republic for over 30 years, was last there in January and will be in Brno and Prague next month, my main interests are beer and football but like getting out into the countryside for a walk and finding a decent pub or micro brewery.
One Trip that will take in a couple of suggestions would be to go to Karlstejn in the morning ,visit the castle , you don't need to do a tour as you can see a fair bit for free but it is worth considering a tour of the interiors, you can then take a train from Karlstejn to Beroun (about 15 minutes) and then get the branch line to Nizbor ( about 10 minutes on the train), Visit the glass factory either doing a tour or just the shop.There is a great bar in the train station there ,an old wooden warehouse/ loading place full of railway memrobelia and some of the seats are from train carriges. Train back to Beroun, nice little town for a wander and there is a great place call Berounsky Medved near the station,a micro brewery set in an old Sugar mill that is now a scrap yard , I kid you not, it is a lot neater and less dangerous than when i first visited many years ago., Easy to get a train direct to Prague from there which takes about 50 minutes,the train station has recently finished a complete modernisation but they have kept the old communist era stain glass window which is quite stunning.
Plzen is very eay to reach and the train passes through Beroun to get there takes 90-120 minutes depending on train.
The Plzen brewery is well worth visiting and there is a great restaurant in the grounds, lots to do in the city including the Patton Museum ( the city was liberated by General Patton ), there is a great under ground tour as well as a brewing musuem (both entered from the same place and the pub attached Na Parkanu is a real typical Czech pub /restaurant, if you do any of the tour a free small beer from the pub is usually included, food and beer in there is excellent but everytime i go in there there seems to be crying children (you don't get this stuff in the guide books)., there is a big Cathedral in the main square and one of the largeset synagogues in Europe you can visit, but I don't think that is your thing.
Kutna Hora is an easy day trip , the Bone Church is worth a short vist and the main town is built on a fairly steep hill, Silvermine, cathedral and mint building are all worth a visit.Some great bars Dacicky being my favourite.
Karlovy Vary is another great day trip but better if the weather is good and it is an ideal place for a wander.

We ate at Dacicky when we were in Kutna Hora this past January- we also loved it- very fun and traditional, and excellent beer (but that's the case for most of the country).

well that is me 70 today, good news for you is that travel on the public transport in Prague is free, all you have to do is carry your passport to prove your entitlement.As I said in a previous post ypu can get upto 50% discount on train travel but again you need to carry your passport to show thst with your ticket. I have the Cesky Drahy app on my phone and buy all my tickets through thst, you csan by tickrts for aboyr 6 people on that and i often have done that when travelling with friends
another nice little town to visit is Tabor, about an hour by train, lovely old town about a 10 minute or so walk from the train station ,this town was a enclave of the Hussites (Followers of Jan Huss a religious reformer) there is a museum based on the Hussite wars in the town ,an underground tour, a museum in the old tower that has the whole histery of the area from ancient times to the more modern era, the reaims of the old town walls etc.Plenty of places to eat and drink, most enjoyable little town.

I traveled to Kutna Hora from Prague to visit the Sedlec Ossuary church. It was an unexpectedly emotional experience for me.
