Hi there - we are ending a cruise in Venice and want to go to Prague in October - there is a only one direct flight on Czech Air or the alternative is major airlines with one stop that is twice as expensive. Have you flown on Czech Air?
Yes, I have. I noticed no major differences comparing to other airlines. They all suck. O.K. -not to lie- I noticed one difference. Czech Airline stewardesses are prettier than average.
I flew Easy Jet from Milan - Prague. Not knowing your October date I just looked at October 10th. There is a direct flight that leaves Venice at 07:15 for €22.49. There is another direct flight that leaves at 14:45 for €23.99. Checking a 15kg bag is €15.49 and a 23kg bag is €20.74. Check their website for your date. I've never flown out of Venice, but people say early morning flights are hard because of difficulties in getting to the airport so early. I would choose the later flight. The train station has a place to store your luggage if you would need to do that.
They are one of the oldest airlines in the world and they are not a low cost carrier, meaning you can expect a bit of service. And if they are the only direct flight they would be my number one choice.

I've flown Czech Airlines many times from Amsterdam to Prague and from Prague to Italy and Greece. The staff is very professional and it is very comparable to major US Airlines. Not a budget airline at all.
