It looks like to travel from Cesky Krumlov to Brno, we have to go back to Prague, making it a long trip. We are wondering if we should extend our stay in Prague and do a day trip to Cesky Krumlov instead but it'll be a very long day. Is there another town in between Cesky Krumlov and Brno that doesn't route through Prague? Thank you.

Without consulting Czech rail, I would say, catch a bus from Czesky K. to Praha then head for Brno.
We rode Praha to Brno in a little over 2 and a half hours by train, main station to main station. 2 3/4 hours Czesky Krumlov to Praha. Hmm, that's over 5 hours.
Or, you could take the 5 hour ride over two days stopping half way for an over night at lovely Telc. Czesky Krumlov to Telc, Telc to Brno. Telc has a beautiful "square". More of a triangle. With the point uphill. There is a guest house/restaurant to the left side of this top of the triangle. It had great rooms, and served a to-die-for duck dinner. There are two entrances to this square. Car traffic is supposed to be limited to those staying over night inside. That entrance is at the top.
This square is surround by carp ponds on which you can go punting. Just a sweet place.

No doubt there are buses that run these same routes.
