Any recommendations for a car rental in Cesky Krumlov with a return in Prague? At first glance, it looks like the options might be limited to pickup in CK. No issue with driving from CK --> into Austria, right? Also, easy enough to return the car in Prague because it's the same country, right?

The one part of your question I can speak to is whether you can take the rental car from the Czech Republic into Austria and then back again...the answer is yes. The one caveat I will add is that you will be charged a small fee for taking the car into another country...I paid 30 euros extra the last time I took a car from the CR into Austria, Slovenia, Hungary, and Germany. You'll also need to stop off and get a vignette to drive in Austria. There are lots of well-marked places to purchase them near the border.
As far as a rental place in Cesky Krumlov I'll let someone else comment on this who knows of a good place. We rented the car in Prague.

Car rental return in Prague should be no problem if you find an agency that has offices in both locations. You may have better luck picking up a car in Ceske Budejovice, where (via Google Maps) I see several local agents and a Hertz office that's a bit outside the center of town.
