I haven't traveled that route, but you can explore your options on Rome2Rio.com. If you keep drilling down you should find links to the appropriate rail and bus companies. Do not trust Rome2Rio's travel times or prices, but it tends to be pretty accurate as to whether a particular mode of transportation exists.
For flights, which might be your best option here if you don't mind dealing with airports mid-trip (I do), check skyscanner.com .
Non-stop Ryan Air flight (a little over 1 hour) and very inexpensive. I wouldn't take a long distance bus - it will take over 7 hours. A train will take just as long, if not longer.
We had some time, so we went by train from Krakow to Olomouc where we spent the afternoon and morning before continuing by train to Prague. It was quite nice and would work, I suppose, the other way too. We didn’t want to do the long train in one stretch.
We are in Prague right now and will be traveling to Krakow next. We are taking a train to Bohumin and then from there we are taking the Leo Express bus to Krakow.
The whole trip takes about 4 hours and we paid 42Euro for the entire trip, business class.
Thanks, everyone who responded. We are now booked with Ryanair. Just hope that the flight won't be cancelled!
