The faster, newer, direct trains are run by Austria and called RailJet.
How to Look Up Train Schedules and Routes Online gives you the DB train schedule link and tips for using it. The Austrian site, www.oebb.at, works similarly.
In general, for international trains, they are run jointly (or by a jointly owned subsidiary), there are not separate trains run by the Austrians and the Czechs. It works like an airline code share, alternate trains are run by the two companies.
