Best of Eastern Europe plus addl stops

I posted earlier about the train from Munich to Prague, but our plans are morphing a bit. We (3 couples) need to be in Prague on Sunday Sept 3 to start the RS tour. We arrive in Munich on Thursday Aug 31, and will stay overnight there to catch up on jet lag and get a little exercise. Cesky Krumlov is now our intermediate destination for Friday 9/1, with the intent to stay there 9/1 and maybe 9/2, taking one of the shuttle services from CK into Prague.

Questions are:
Should we take the train to Linz from Munich and then shuttle from there to CK or does it make more sense to just take a shuttle service from Munich to CK? Looks like roughly the same cost and time span for either.
Is two nights in CK overkill, or should we just spend one night there and get into Prague for an extra night before our tour starts?

I have some questions about travel following the completion of the tour, but I'll ask those in a separate thread.

With 6 people prices for shuttle and train could be quite similar. Take a shuttle - it's door to door. Two nights in C.K. are not overkill.
You can take a shuttle to Ceske Budejovice, nice historical town, bigger than C.K. with a nice large square. If you like beer then famous original Budweiser (much better than the one from St.Louis) is brewed there. German name for Ceske Budejovice is Budweis. They have tours of the brewery also in English. Very close to C.B. is Hluboka. Beautiful chateau in English style. Very short drive from there is village Holasovice. It is on the UNESCO list for its original baroque style. Next day take a shuttle from C.K. to Prague and stop on the way at the castle Konopiste. It belonged to archduke Ferdinand (he was supposed to take the throne of Austrian-Hungarian Empire after Franz Josef). Before that could happen he was assassinated in Sarajevo and that was a spark for World War One. He was a prolific hunter and you will see it in the castle.
