We are just wondering about location , expense, and who to go through to book an apartment. We are interested in using Prague as a base to do some shorter trips from there.

We booked last October for our stay this May. We used Airbnb and found a 2-bedroom apt with washing machine and all appliances for around $2000 for the month. We are staying in Praha 3, just outside the touristy area but within a 25 minute walk of the train station. We plan to walk or take public transit for any of our adventures. We will be heading to Pilsen, Nizbor, and Brno for sure.
We visited for just 4 days last year and fell in love with the city. It's the first time we are doing something like this.
