My husband and I are planning an anniversary trip to Europe, we've been a few times but never to Prague and are looking to make a quick stop after Berlin. I know 2 nights is short, but we'd rather spend more days in the bigger cities. What are the must-sees for first timers given our limited time? Also, what is a good airline to fly from Prague to Madrid? I was looking at one called Smartwings, is it similar to Ryanair or EasyJet? Is the airport I'm Prague in the city or is it in the outskirts?

The must see in Prague is the Old town where there is some amazing architecture, Frank Ghery's Dancing House, the Prague astronomical clock. and Church of Mother of God before Týn the Charles Bridge etc. Check out a guide book on Prague at the local library to familiarize yourself and just walk in the old center or hire someone to take you to explain what you are seeing.
Václav Havel Airport is on the outskirts. There is bus service that takes only 20 minutes to the center so taxis are affordable .
As of today there are no flights on Smartwings to Madrid from Prague
Czech air or Iberia are the only two airlines with direct flights 3 hour flights to Madrid.
I would add Charles Bridge, Mala Strana (Little Quarters) another medieval neighborhood like Old Town but hilly, Hradcany Castle.
Airport is in the outskirts - by taxi under ideal conditions at least half an hour from the center. Ideal conditions mean late at night, very early morning. There is also public transport. From the Main Train Station bus AE (Aeroport Express) or by subway to Veleslavin then bus 119. Or by subway to Zlicin then bus to the airport. I am not sure about bus number.

this website should give you an idea what to see and do, the main sights of Prague are maily pedestrianized and easy to get around on foot

Risk Steves has an iphone app and it has a great walking tour of Prague. I highly reccomend it!
