Hi, we are traveling from Croatia to slovenia and Vienna and then Prague. We are hoping to spend 2 days/nights in each place. Can anyone please provide any tips or experiences or advice for our limited time in each location? We are going in September. Thank you so much!
Two nights does not equate to 2 days; it will be more like 1 day and some hours.
I don't know where you'll be in Croatia, but Ljubljana to Vienna is at least a 6-hour trip by train. Vienna to Prague is over a 4-hour trip. Those times don't include any of the overhead involved in changing cities and hotels--packing up, checking out, getting to the train station and then reversing those steps after arriving in the new city.
If you must blast through all those places that rapidly rather than flying directly to Prague, you should concentrate on the sights in each city that best align with your personal interests. We have no idea what those are.

As others have suggested, that's a lot of ground to cover over just six days...
You have asked the same question in three different forums. The advice remains the same in all three. You will not have 2 full days in each city, and will spend the majority of your time traveling from one place to another. If your goal is an Instagram experience, then go for it. If not, then choose one of the cities and focus on that. Forum members would be able to give you great advice on the city you chose. You might also want to give careful thought to herding your 6-8 people around at that break neck speed. Could be a recipe for disaster.
In Prague, visit Prague Castle. It has a cathedral in the middle. You could spend 4 hours there. Ride the city tram from your hotel to the castle. They have a good tram system in the historic area. Visit Old Town Square area and see their famous clock (visit it on the top of the hour.) It is about a 30 min ride from the airport. I think we paid about $35-40 USD for an Uber from the airport to the Prague Marriott near old Town Square in Dec 2023. If you stay near the square you can see many sights by just walking. We went to an organ and string concert at St. Nicholas' cathedral. It is the most ornate church we have ever seen. There are a good bit of museums to visit. The architecture is amazingly beautiful all over the city. It seemed to us that everyone in Prague spoke English which was really handy. There are plenty of restaurants and cafes within walking distance of Old Town Square. Be prepared to pay to use a restroom everywhere so have some Czech coins.
