We are travelling in June through Croatia ending in Dubrovnik. Need to fly out of Geneva home. What is the best and least expensive way to travel from Dubrovnik to Geneva?

The only sensible option is to fly. There aren't many direct flights. Easyjet flies, but not every day. Check websites such as Skyscanner or Expedia with your actual travel dates.
Train/bus etc will take the best part of a day, so are not feasible.
Airline tickets have been available for months, so the best prices have gone. Book asap before they increase further.
I agree with Jennifer, flying is the only reasonable option. To get to Geneva on land, you would have to reach Zagreb first and from there it's a further 17 hours by train.
Besides Easyjet, Croatia Airlines also flies from Dubrovnik to Zurich. If you can't find any reasonable connections on the date you're interested in, consider flying out of Split. Easyjet flies from Split to Geneva and Basel, while a few airlines fly to Zurich, too. Zurich and Basel airports are about three hours by train from Geneva airport.
