I'm planning a trip to Croatia this summer and would really like to include Slovenia, too. I've been told that crossing the border may be a little difficult due to the refugee situation. Does anyone have any definite information regarding this?

Not with American passport. I mean no difficulty crossing the border. By summer this migrant situation "free for all' will be over and only those with valid documents will be allowed (or not) to travel in Europe. I am following the situation closely and there are some optimistic signs that EU members will arrive to agreement.
There are no problems crossing the border and there were relatively few at the height of the crisis with the exception of railway traffic between Ljubljana and Zagreb. You have nothing to worry about, the migrant stream was organised with dedicated buses and trains after October and it has completely halted now. Should it resume, which is unlikely, it will continue in an organised fashion.
