We are worried because my passport expires 91 days from the date we fly back to the US. We will be one day less than 3 months from departure. Do you think that will be a problem?
I will try to get a new passport anyway but it may not arrive before we leave. Do you have recent experience in the amount of time required to process a renewal application?

Passport renewal requires that you send in your old passport -- so until the new one arrives you have NO passport so you won't be getting on an international flight.
Have you investigated using expedited renewal ? Expensive, but if you need it ....
Is there a U.S. passport office near you where you can go in person to apply for a new one? You can get it the same day but you have to show that you are travelling soon and processing through the mail would not be wise.
If you meet the limit, you meet the limit. By 1 day - still beyond the limit.
Paul is right....the limit is the limit, so if you still have a valid passport, you should have no problem returning to the US (or being allowed to enter Croatia, since you will have 91-days from your fly-back date.
But, in case something gawd--awful happens, such as a long unexpected hospitalization, or some other unexpected situation, you should be okay.
For peace-of-mind, I agree that if you are close to a passport renewal office, worth going in person (or do consider the expedited services). But, strange things like the US Government shutdowns in the past, have been known to slow passport renewals. But, unlikely a shutdown will happen between now and the next election, but one tweet could change that...giggle, giggle.
FYI, My mom just received her passport renewal in 30 days (July 1 - 30).

Please let us know how long it takes you. My passport renewal isn't until next year, but I'm already trying to figure out when I need to send it for renewal based on tentative travel plans.
