We will be in Zagreb for to nights in October and will Flixbus to Ljubljana for a night or 2 and are inquiring about a hotel that could be recommended. Moderate priced, for 2 , walkable.
Then on to Bled by bus again we are thinking.

I have stayed in both City Hotel and Emonec hotel. Both in good locations walkable to everything. City is a big convention type hotel and Emonec is smaller but still large. Moderate price for a good clean, comfortable room with decent breakfast.
Ljubljana will surprise you how cool the area is. One of my favorite cities for just wandering around.
Totally agree that it's a great city to walk around. We stayed at the Heritage Hotel, right by the Cobbler's bridge, so we had easy access to both sides of the river. It's a smaller hotel, with about twenty rooms I think, but well appointed, with solid service and a very good breakfast. it's also close to my favorite restaurant in Ljubljana, Julija.
We are very excited, our 1st time there.

I was in Ljubljana in September. It is a very lovely city. The historic old town alongside the river is very attractive and flat and easily walkable. We had a twin room at Hotel Allegro. Good location, good breakfast.
We have been to Ljubljana three times and have stay at Hotel Mrak each time. It is near the southern end of the Old Town and only a few blocks back from the water. It has a good breakfast and we have always enjoyed staying there. We spent four nights there this past April in a second floor front room overlooking the street and it was still quiet.

One warning about Hotel Emonec that I’d suggest you check …
I stayed in Hotel Emonec one night before a RS tour back in 2008. I was there on a weekend night and there was a nightclub nearby. It was very noisy until late into the night. I have no idea if the hotel still has this issue so I’d suggest checking recent reviews for info about noise if that is a concern for you.

Other than having a great location for walking, we were not fans of City Hotel. Their staff did not exude hospitality. The room was a strange configuration, poor lighting and an ineffective shower curtain that allowed for water all over the floor. As mentioned, it is a large convention type hotel, so breakfast was an absolute madhouse. Finding a seat in the morning was challenging. I would not stay there again.
