We are flying into Zagreb for 2 days before starting the Best of Adriatic in Ljubljana. Looking for hotels and activities in Zagreb as well as best transportation options to Ljubljana. Thank you.
There are trains and buses between Zagreb and Ljubljana - take your pick. Personally, I prefer trains, and the train ride between Ljubljana and Zagreb (done it twice) is very pretty in parts. If the bus is cheaper or more convenient for you, take the bus. (Tip: you can buy a train ticket to Ljubljana for 9 euros per person at the Zagreb train station - just did it last October. Not sure you can get that price online or any other way.)
As far as hotels, just chose your preference - maybe check Booking dot com. Last October, I arrived and departed Zagreb by train, so I stayed a hotel near the station. I stayed at the Best Western I think, based on price and location. It's an easy walk from the train station to the center of town, the main square, and the sights you would want to see on a short visit.
There is a self-guided walking tour of Zagreb as well as a rundown of museums and major attractions in the Rick Steves Croatia/Slovenia book. I didn't see any museums last time (some might still be closed due to an earthquake years ago?). If the Museum of Relationships is open, that's one I never got to see. On an earlier visit, I enjoyed a visit to the Croatian Museum of Naïve Art, a small museum with paintings and works from Croatian artists.
I liked both the Museum of Broken Relationships and the Museum of Naive Art. The latter is quite small but really excellent. Zagreb has a lot of museums, including some additional small art museums that may have reopened post-earthquake. Those are mostly in the upper historic area, I think. I believe it's primarily the large museums in or near the center of town that have been slow to reopen.
The tourist office should be up to date on the current status of the local attractions. At the time of my most recent visit (now 8 years ago) the tourist office was upstairs at the bus station. The bus station (Autobusni Kolodvor) is a lot busier than the train station (Glavni Kolodvor), but the latter is closer to the things you'll want to see in Zagreb.
The upper and lower sections of the Old Town are both good for wandering around.
We stayed at the Hotel Jagerhorn located at Ilica 14, Donji Grad. The hotel is in an excellent location; just a short walk from Trg Bana Jelacica (Governor Jelacic Square). Our room rate included a nice breakfast buffet and there is a lovely courtyard where you can eat breakfast. Our room was on the smaller side but comfortable and clean.
We loved the Museum of Naive Art. The unique expressionistic paintings are done by untrained peasant artists. We really liked wandering around the upper town and lower town. Lots of interesting graffiti.
There is a Hilton Canopy just a block or two from the train station. It is very new and very modern and very clean. When we stayed there we were definitely the old folks. Also, the breakfast is great as is their restaurant.
If you want to really splurge stay at the Esplanade which is adjacent to the train station. Old world charm is how I describe it. In fact, it was built there when young people would take their world tour before settling down. We used to stay there before the Hilton was built.
