What are some options on getting from a ship at the port of Haifa to Jerusalem? I know I can hire a car or taxi. I'm looking for a shared shuttle, the train, etc. I'm even considering including a tour to Akko before we get to Jerusalem. Our cruise is 96 days out and has NO shore excursions or transfers at this point. The CS rep suggested they may not have any options until we board the ship!

There is a train - it has been a few years since I used it between Haifa and Tel Aviv Ben Gurion airport and as far as I know it now goes to Jerusalem.
You could use a Sherut (shared taxi) - I'd be happy either way.
The train is probably your best bet if you're going straight to Jerusalem. It's pretty easy to use and only has 1 transfer for that itinerary. What day of the week are you traveling? A lot of transport options narrow from Friday afternoon to Sat afternoon.
If it were me, I would choose time in Caesarea over Akko, but I'm not sure what your interests are or what you've seen before.
