What's a good area/location that is central to sights and public transportation in these cities?

The area around Circular Quay is transportation central in Sydney - with the ferry terminal and hub for both trains and buses virtually co-located right there. With an Opal card you can conveniently hop on any mode of public transportation you choose in order to explore the city and surrounding areas such as the Hunter Valley and the Blue Mountains. It's also an easy stroll from there over to the Opera House and the Botanical Garden.
I would suggest staying a few blocks away from the cruise ship terminal - will be a bit cheaper the further west you go and it'll keep you away from the crowds that tend to congregate in the vicinity the terminal itself.
The central business district in Melbourne serves the same role there, with their tram system making it pretty easy to get around.

We stayed at the Tank Stream Hotel, which is a smaller and more affordable hotel near the Circular Quay. It was new, nice and perfect for us.
The five star hotels wanted $400 per night. The Tank Steam was about half that.
