I’m in San Diego for 2 more full days with my adult daughter. She’s been here for 4 days at a conference and has already been to the Gas Light Quarter and run every day through Balboa Park. We’re now in La Jolla and have done the cliff walk and will go to the Safari Park. Any other ideas? We like being outside and are fit. We also like museums and history.

If the weather is sunny maybe drive over the bridge and visit the Hotel Del Coronado, have lunch, and perhaps a walk (or run) along one of the prettiest stretches of beach that you'll ever see.
I agree with Coronado, but also just a walk around the museum and conservatory area of Balboa Park is great. There are so many things to do in Balboa Park and the buildings left over from the 1915 Panama Canal Exhibition are wonderful. I prefer the zoo to the Safari Park, but that is partly because the botanical collection is unmatched. I also would recommend going to Shelter Island or Mission Bay and walking there.
You haven’t gone to the zoo? Oh man, the zoo is absolutely incredible. That was my favorite day there. Going out to Point Loma is pretty cool too. Mostly driving, but an amazing view. Midway Museum is great, even if it’s not quite your thing it’s a unique experience.
If you are active I strongly suggesting hiking Torrey Pines. You can park at the beach and hike up ans see tremendous views.
All of the above are great suggestions! I love the zoo and you will definitely get some walking in there. Or Coronado Island - make sure to go through the hotel. Lots of choices.
You could visit the Birch Aquarium at the Scripps Institution of Oceanography in La Jolla. It's really nice as it's perched on a cliff overlooking the ocean. The interactive aquarium showcases sea life from a variety of marine ecosystems from around the world.

If you have a car, Mission San Juan Capistrano is the most beautiful of all the California missions, in my opinion.

If you have an extra hour, drive out to Point Loma for a great view of San Diego, the harbor with it’s Naval Base, and the Pacific Ocean. You are higher than the jets flying into Lindberg Field Airport.
