For hotels, I suggest you explore on booking dot com. Prices vary so much depending on time of year. I go to the actual hotel to reserve.

What time of year? What part of town? What are your interests?
For a general NYC tour, there are several HOHO (hop-on/hop-off) bus tours that give a nice overview of the city basics, but you want some decent weather.
If you are doing the "classic" NYC sites (Times Sq, Empire State, Central Park, etc) mid-town is a good spot for a hotel. Check your favorite national chains (I like the Cambria). Look for locations close to the subway hubs - Grand Central, Penn Station, etc.
