We'll be taking a 1-week small ship cruise that originates in Juneau and ends in Sitka. We'd like to have 1-day to explore each of these cities (without a car). Any recommendations for centrally located hotels in Juneau and/or Sitka?

We were in Sitka in 2018 with a Rhode Scholar tour. We stayed at the Westmark. It felt a little dated at the time but was a good location for exploring the town.
As an aside, the Mean Queen restaurant was good pizza with a view.

On our first small ship cruise to Alaska a few years ago, we stayed at the Silverbow Inn in Juneau. Close to everything and very walkable. Considered a boutique hotel, with a hot tub on the roof, it was perfect for us.
We have stayed in Sitka twice. Once at an BnB with another couple and once at a downtown hotel, close to everything walkable, nothing special.
Our small ship cruise included a trip to Mendenhall Glacier so going there was not an issue for us. Our Sitka stay included a trip to the Alaska Raptor Center.
I would look at what is included in your tour to see what more you want to add.
