I am curious if anyone an recommend a small tour company that would rent a 12-15 cabin boat to travel down the Nile along with a travel guide to arrange to take us to the sites along the way.
Thank you for any ideas you may have. I notice that Egypt isn't listed as a country to visit.

We had that experience by luck. The ship was supposed to have many more on board than it did. We were lucky to have this experience. We were traveling in Egypt and Jordan with Odysseys Unlimited, a wonderful tour.

The vessels I have seen have been either 60+ cabin cruise ships or 5-6 cabin dahabiyas. It doesn't mean that medium sized ships don't exist. I just haven't seen them on either of my two trips down the Nile. There may be a possibility of chartering two or more dahabiyas.
We did a dahabiya cruise twice with Djed (https://www.djedegypt.com). I am not aware that they do chartered cruises per se, but they do own at least five dahabiyas with daily departures from Esna and Aswan. There are a lot of other small companies that own dahabiyas, too. Even if Djed doesn't offer charters, they may be able to connect you with a company that does. It's worth asking.
I don't know much about the larger ships because I have never taken them. My impression is that a lot of them are owned by large hotels and tour operators.
