I am going to arrive late in Belgium on 7 June (driving from France) and then will be leaving early 10 June. I need to visit Halle, Mechelen, and Brussels. I am trying to figure out which city to make my base. My initial thought was Halle so that I could just catch the train to Brussels for a day. Does anyone know a good hotel/B&B in Halle? Or do you think it would be better to make another city the base?

Halle is a typical middle sized Belgian town, and just some 15 to 20min. from “Brussel-Centraal” railway station, Mechelen needs some 40min. to 1h. If you can find a nice B&B it can be certainly a good base for your stay. You can look at Booking.com for a B&B, I think there are a few nice places with good reviews.
