We are taking the Thailys train to Brugge through Brussels. Do I need to get to Centraal Station for any type of checkin prior to boarding?
No, you show up and someone will maybe check your ticket if you need help on the platform before you board the car listed on it and then they will scan the ticket after the train has departed and you are in the assigned seat listed on the ticket.

The Thalys calls at Brussels South (Brussel-Zuid / Bruxelles-Midi ), you have to change there for the intercity train to Bruges (Brugge). For seeing “Grote Markt” you have to make a little detour to Brussels Central, just a few minutes by train. For convenience you can store luggage at Brussels South before heading further to Bruges. On the way to there the intercity train won't stop in Brussels anymore, only halfway in Ghent (Gent).
