I'm having a hard time finding a good place to stay. We had a farmhouse in Berchtesgadan that we were excited about but it got away from me ( too slow in reserving it) something similar would be great but many people are recommending we stay in Salzburg itself. We would like a nice place with good reputation and close to the old part of town for walking, restaurants, concerts etc. We wouldn't mind staying outside of the town if someone has a memorable place and can share it with me.

I was in Salzburg last fall and we stayed at the Goldener Hirsch which is in the old town. It was a bit of a splurge as I don't normally stay in luxury hotels, but it really is a special place if it's within your budget. I can't imagine a better location in Salzburg. The hotel itself oozes history - apparently the hotel has been in continuous operation since 1407. I would at least check it out. There is an amazing restaurant in the hotel next door also... I believe it's the restaurant in the Art Hotel but can't recall the name.
Salzburg has a very large number of bed and breakfasts, and they're just about all great places to stay. Everyone in Salzburg is very friendly, and act like a bunch of tour guides trying to help you.
I go to Booking.com and filter the rooms in a city by cheapest to more expensive. Then, I'll go down the list looking for accommodations with abnormally high customer ratings. I've never had a bad experience.
We've stayed in the city in a B&B--close enough to walk to the Augustiner Brewery. We've also stayed 4 miles south of town on a farm B&B and rode public transit into the city. We see why it's such a popular city for visitors.
The town of Berchtesgaden is up on the hill above the Hbf. There is a footpath from the station and buses run regularly to the town. The buses to the Eagles Nest and Königsee leave from the Hauptbahnhof.
I have stayed here, in Gästehaus Alpina. Nice place, good price. It's a short walk up Ramsauerstr. from the Hauptbahnhof, but still below the town.
