We are starting in Vienna, going to Salzburg and then Amsterdam. Were going to stop in Munich for 1 1/2 days before heading to Amsterdam. Is there a better option since Munich is so crowded during Octoberfest?

Based on your preferences I would suggest Nuremberg or Cologne. Both are on your way to Amsterdam by train.

Depending on which route you take, I would suggest Frankfurt for stopping for a day stop. There is also a Frankfurt Hbf -Amsterdam Centraal direct connection.
