We are arriving in Vienna in the evening and will pretty much just be going to the Airbnb. The next day we were thinking of visiting St. Stevens Cathedral and one of the towers. One option that day would be to visit Bratislava for lunch. That night I'm going to a concert so will need to be back for that. The next day we are visiting Schonbrunn Palace and the Austrian National Library State Hall. My question is if Bratislava is worth it or not for just a few hours.

We took a day trip to Bratislava and absolutely loved it. It's a quick trip - the city itself is lovely. I would strongly recommend it.
Go to Google maps and put in the address of where you will be in the morning in Vienna. Then pick a restaurant in the center of old town Bratislava and see if its less than 90 minutes on public transportation. Maybe not. So maybe 3 hours round trip for lunch.
I found old town to be a nicely restored small district with some lovely architecture. I doubt many actually live there as it now exists only gor tourism now and prices reflect that.
If I first had 3 full days in Vienna, then after 2 days in Melk and the Wachau Valley, Bratislava would be next on my list of priorities.
For just lunch, it's not worth it. For a day trip, definitely.
It's only an hour away by train but I suggest giving it more than an hour or two. Most sites are within walking distance of each other.
Why would you even think of doing this unless its too check the a box. It can be done but think about it.

Getting to Bratislava is very easy and well worth it. We asked a shop keeper where we should go for lunch. He told us to go to Bratislava Flagship. It did not disappoint! What I found fascinating was the juxtaposition of the old town area with the communist built structures, like the UFO building/tower.
