Were looking for a scenic route from Vienna to Munich, spending 1-2 nights in a small town along the way. Mid-late October, more interested in a charming town with side trips than hiking.Suggestions?

There are so many sights and cities to see along the 237 miles in the route.. It's more than a 1-2 day trip.
Melk, Linz, and Salzburg are the larger cities along the way. There are also other sights to see like Mauthausen concentration camp, Hallstadt and Berchtesgaden. Salzburg alone is one of the more popular tourist cities in Europe.

I'd look into the Salzkammergut region (e.g., Hallstatt, St Gilgen, St. Wolfgang...), or Berchtesgaden.
If you pick Salzkammergut, from Wien the southern route via the Semmering, entering Salzkammergut through Bad Aussie, is more scenic than the faster northern route via Linz, and the time penalty isn't too bad if you stay in Hallstatt (it makes less sense for St Gilgen).
