We are spending a couple of weeks in Vienna but flying outof Krakow back to the States. We would love to do a train but not sure that is the best option...any thoughts?

There is a direct overnight train from Vienna to Krakow, or daytime trains take 8 hours with 1 - 2 connections. Flying could also be a reasonable option; see www.skyscanner.com.

If you have a little extra time you can turn the trip into a tour. Vienna to Krakow through beautiful Slovakia or through Budapest. Sooner or later Ilja will chime in with directions if you are interested.

Would love to see more but don't want to sacrifice quality over quantity. We are based in Vienna and want to do some more travel within Austria, go to either Prague or Budapest and end up in Krakow.
I looked into an overnight train but seems pricey (Vienna - Krakow).

Now that you have added Budapest to the equation.......
Take the train from Vienna to Budapest. About 3 hours. Advance tickets for something less than $30 a ticket for 2nd class, upon arrival I get the impression are about $60. From Budapest you can take the Orangeways Bus to Krakow in about 6 hours for 5800 HUF ($25 to $30). http://www.orangeways.com/en
