There are direct trains running every two hours from Vienna airport to Linz Hbf (main station). How to Look Up Train Schedules and Routes Online gives you the DB train schedule link and tips for using it. www.OEBB.at works similarly and sells tickets, but I would buy train tickets upon arrival, rather than trying to lock in timing in advance.

"...the best way...." That's relative. Another option is to take public transportation from the airport to Wien Hbf or Westbahnhof (west train station). Then board the Westbahn train for Linz. You buy the ticket on board from the conductor at a much cheaper rate than from Austrian Rail. Westbahn trains are very nice, superb, sometimes even faster than OeBB trains.
