There is a direct train from Vienna airport to Salzburg every 30 minutes from 14:02 onward. Takes about 3 hours.
I suggest you send a group travel request to OeBB, the Austrian National Railway.

Since Hallstatt is between Salzburg and Vienna, you might consider a stopover on the way from Salzburg back to Vienna. Dealing with all that luggage may be a problem.
Your time in Austria is very limited, just one full day in Salzburg and two in Vienna, your group very large and your trip only a month away. Since you basically are trying to plan a group tour, I think you need what a group would have — a chartered bus (coach) with driver to pick you all up at the airport and take you to Salzburg. Then the same to go back to Vienna. Forget trying to fit in Hallstatt unless you could arrange for your coach to stop there on the way. You need to start researching this online immediately and get some price quotations. It will be expensive but so will any other way of travelling with 13 people and will be much more efficient.
I suggest you contact this company for an estimate on one of their smaller buses with a driver for Sept. 20 - Sept. 22. This bus would be able to take your group more easily to Salzburg and to Hallstatt. It will be expensive, though.

Once you get to Vienna, then you can easily get around on public transportation.
To get from Vienna to the Vienna Airport, you can also go with public transportation, but you will need to plan to arrive at the airport by 5:00 am.

Hallstatt is not really between Salzburg and Vienna. Usually it is a day trip from Salzburg. Going for actually one day to Salzburg and three days for Vienna will be much of stress, especially for the children. Many travellers try to squeeze too much destinations into a too short time frame.
I would contact your Salzburg hotel and ask for suggestions on getting from airport to their location.
And for getting to the Vienna airport for your flight to Milan, I would have the hotel arrange a pick up.
What time do you arrive in Vienna from Malaysia?
Given the time frame you outline, I cannot figure out how you could do little more than drive through Hallstatt
A group your size, with young kids, is not likely move quickly. What is the upper end of the age range? Any issue at that end?
I get you are coming from far away, but trying to do too much could result in your trip being a never ending battle against the clock, versus being able to enjoy the ( fewer) places you do go to.
Good luck and happy travels.

There is no better (and faster) way to go to Salzburg than using the express train (RailJet) directly from the airport. Make sure that you have seat reservations.
If you arrive on 20th, and have to tack a three-hours train transfer to a long flight, going to Hallstatt on 21tst and to Vienna on 22dn leaves no time at all for Salzburg and makes one wonder why you are going there. My advice is forget Hallstatt. You simply have no time; you are already rushed.
