Can anyone please let me know if I can travel from Munich Airport to Salzburg Train Station using the Bayern-Ticket ?
What are the restrictions ? Is this the cost effective or there is a cheaper option to get train ?
Also trains are very frequent between the two cities, right?

As long as you use one of the hourly Meridian (regional) trains between Munich and Salzburg you can use a Bayern-Ticket.
Buy the Bayern-Ticket from an automat (2€ less than from the counter upstairs) on the platform in the airport S-Bahn station. It will cover both the S-Bahn and any regional train to Salzburg. Take the S-8 from the airport to Munich Ostbahnhof (east train station) and change there to the next Meridian train.

A Bayern-Ticket can not be used for travel before 9 AM on workdays. It can be used all day long on Sat, Sun, or holidays.
Regional trains, for which the Bayern-Ticket can be used, run from Ostbahnhof every hour. The S-8 runs every 20 minutes. In between, another 3 per hour, the S-1, which goes via the Hbf to Ost, is not as effective at getting to Salzburg but cn bu used.
