Is there a good day tour company in Vienna that can arrange tours to Salzburg, Bratislava and Innsbruck ?
Hotels in Vienna at range 100 EU single accommodation with ensuite bath. I intend to attend a conference at Austria centre and take tours of the city as well.

I was in Vienna in September, but haven't taken any of the tours so can't recommend any specific ones. The figure you quoted of €100 per night with ensuite sounds a bit low?
Salzburg and Bratislava are so easy to reach on your own that there really isn't a market for private tours to these cities. Innsbruck is not a feasible day trip - too far.
Do you want to stay near the Austria Center? If so, there is an NH hotel, a Park Inn and the Arcotel right across the street. There is a stop on the U1 subway line right there as well which will get you to the center in six stops.
