We are traveling to Austria and Czech from San Francisco in mid September for 2 weeks, about 12 nights. We like to take out time at each destination and enjoy visiting historical/small towns and villages, and comfortable accommodations in a central area with walking distance to restaurants and shops. We will also be looking up for 1-2 day tours to visit the countries for scenery. What would be your recommended itinerary? Should we fly from SFO to Prague first or Vienna?

Prague or Vienna first? Whichever gives you the best airfare. It is a pleasant 4 hour train ride between the two. As far as an itinerary, I would suggest you first research Austria and Czech Republic and jot down all the things that interest you. Use guide books or the internet. Once you have prioritize that info, you can begin to build an itinerary. Also, look at tour itineraries to help get you started. RS website here is a good start.
