Due to a very limited time in Salzburg (2 days), we will be taking a Bob's SOM/Hallstatt bus tour on one day & on-our-own sight-seeing in Salzburg the other. This will be a Sunday & Monday. Is it better to do one or the other on the Sunday, due to places being closed? We don't care about shopping, but are more concerned about sites.

I don't think it makes a huge difference. Most of the "big" sites in Salzburg are open 7 days/week or outdoors. The DomQuartier museums are closed on Tuesday, so that won't affect you (if you are even interested in that).

Look at the weather forecast and go to Hallstatt on the better weather day.
