You will likely have to change trains in Munich, so that is the obvious choice. You do not say your interests, time of year you are traveling..

You have almost 1/3 of Germany to choose from. Agree with Sam that Munich is a convenient and obvious choice. I would add Stuttgart, Nuremberg, and Wurzburg as options.
