Hi, we will be in Salzburg for 2 - 3 days. After which, we will proceed to Budapest. Does it makes sense to go straight from Salzburg to Budapest ( 5 hr train) or backtrack to Vienna
( 2 hr train)? Not sure what the train will be like it or should we even do a night train from Salzburg to Budapest ( 6 hours). Thanks.

Just go straight to Budapest unless you have about 4 extra days that Vienna takes to see properly. The day trains are always preferable.

As Salzburg is west of Vienna and Budapest is east of Vienna, any train going from Salzburg to Budapest passes Vienna anyway.
There are 6 direct RailJet trains from Salzburg to Budapest per day; the ride is 5:11 hours.
The departure times from Salzburg: 7:08am, 9:08am, 11:08am, 1:08pm, 3:08pm, and 4:08pm.
If you book early online you might get one of the (limited) bargain tickets (called "Sparschiene"). As of now the cheapest fare is €39. Note that the Sparschiene tickets are bound to the train you have chosen. I recommend to spend €3 extra for a seat reservation.
