Making this trip in October 2018. This is the last leg of our Eastern Europe trip en route to a Rhine cruise. Looking for best way to attempt this connection. Some sites recommend train from Salzburg to Munich then flight to Basel. Anyone used alternate ground transportation (train,bus) and does sceneryoutweigh taking train/flight?

I wouldn't go to the trouble of going to Munich Airport for flight to Basel. It is 6 1/2 hours on the train, with a single change at Zurich Hbf. Flying would take the same, with all the security hassle, multiple train and bus connections to make.
And yes, there is some nice scenery through the Alps between Salzburg and Zurich.
