Hello! My family of 6 will be traveling to Prague to visit friends. After our visit I would like to tour Austria. Hallstatt and the Alps are an absolute must see for me. I'm considering going to Vienna, Danube Valley, Hallstatt, Salzburg, and potentially Innsbruck. The question is from which city should we fly back to the US? What are "affordable" and easier airports in the area... Salzburg, Innsbruck, Munich? Other?

How many days you will consider for this trip? For four different locations about two weeks would be reasonable. Depending on the airfares you may choose the airport and adjust the order of the places to visit.
The question is from which city should we fly back to the US?
How many connections do you want to make and where are you going home to in the US?
You should expect one stop (e.g. Frankfurt) from Salzubrg or Innsbruck and direct flights to many US cities from Munich. IMO nearly all airports in Germany or Austria are equally friendly.
Google Flights is your friend for exploring options.
Generally I'd expect Munich to be less costly as a departure site returning to the US than the others, but again, Google Flights will give you the best answer.
