Either way, you will go from Innsbruck over Brenner Pass (Brennero) to Bolzano.
The fastest way from Hallstatt to Innsbruck is back via Attnang-Puchheim and Salzburg, but the route through Stainach-Irdning is perhaps more scenic (I did it in 2009).
