There are a number of mini van companies that go between Prague, Cesky Krumlov, Vienna and Salzburg daily at reasonable rates. See:

Check the train schedule at www.bahn.com. You can buy tickets at www.oebb.at. Some one (not me) might add that to save a few coins, you only buy the ticket as far as Cesky Budejovice, then buy a separate ticket to Cesky Krumlov. Don't know. never been there.

When looking at schedules, to avoid confusion, be sure you use Salzburg (salt fortress). There are places named Salzberg (salt mountain), but that's not the place you want. (And the Czech town is Cesky Krumlov.)
