I understand that the new main train station in Vienna is open for business but I am not exactly sure where it is. Are trains from the airport now running to this station?

The new main train station (Hauptbahnhof) remains under construction and will officially open in December 2014. For now, a few tracks are open for very limited regional service, but nothing that would likely cross a tourist's radar.
The Hauptbahnhof is in the 4th district on the Gurtel, practically across from the Belvedere.
Trains coming from/going to the airport do not stop at the Hauptbahnhof. The S7 train does stop at several points in the city, including Rennweg, Landstrasse/Wien Mitte and Praterstern.
The Airport Bus, however, does stop at Hauptbahnhof/Sud-Tiroler Platz currently.
