I've found lots of good hotel recommendations; however, I am wondering about hotels near the main train station.
Specifically, I would like a hotel not too far from the train station (in order to take some day trips) that is also easily accessible via public transport to the sites in Vienna.
I would also prefer a room that is $200 per night or less (if possible!).

Westbahnhof is not the main station. The main station is Hauptbahnhof.
As the public transport system in Vienna is so efficient and as the areas around both of these stations are less than desirable, I suggest staying in a nice part of Vienna near the center as it will only take a few minutes to get to either station. Franz Joseph Bahnhof is also a jumping point for day trips.

My hotel in Vienna is about one block from the Hauptbanhoff. I really like it.
I stay at the Adina hotel which is an apartment like hotel with each room having a small kitchen and washer and dryer in each apartment. The train station has two large supermarkets on the lower level with smaller versions of each one flight up. Also plenty of places to eat. (And I'm paying less than 200/night.) They also offer larger serviced apartments about halfway between the hotel and the train station.
The area where my hotel is located has been gentrified and is mostly newer office towers with high tech companies. It starts to get sketchier south of the station.
If you don't care about a kitchen, and are looking for a regular hotel room, there are plenty of hotels in the area for less than $200.
As Emily said, the public transit system is excellent and as effecient going into town as going to the station. But, I stay at mine because of the apartment like amenities. If you don't need them, staying closer into the center of town is probably a better idea.

Which leads to a related question: looking at the OBB site, it seems that trains leave from both Westbahnhoft and from Hauptbahnhof stations to Melk.
Is one preferable over the other?
When I look in June, trains from Westbahnhof are direct. Trains from Hauptbahnhof require a connection in St Poelten, but are a few minutes faster.
There is a Motel One right next to the Westbahnhof. Also an U-Bahn station at the Westbahnhof.

Usually direct trains to Melk depart from Westbahnhof, only.
(Until June 5th, 2025 it could be different because of a track closure due to maintenance works.)
If you change trains in St. Pölten then you can depart from either train station in Vienna.

The hotel is about 15 minutes from the very center (by public transport). It is close to two public transport hubs, to wit, Urban-Loritz-Platz (trams 6, 9, 18, 49, subway U6) and Westbahnhof (trams 5, 6, 9, 18, 52, 60, subways U3 and U6).
The main shopping street, Mariahilfer Strasse, is in the vicinity.
Ok, let me break it down for you.
To get to Melk, you can take a regional express train from Westbahnhof to Melk (currently with a change in St. Polten) or you can take an OeBB Railjet or DB ICE train from Hauptbahnhof or Wien Meidling to Melk (also with a change in St. Polten). Both take about the same amount of time. All of these stations are easily reached by the subway system in minutes from basically anywhere in the city.
Regional express trains have free seating, meaning you sit where you like. Railjet/ICE trains are long distance trains and have the ability to reserve seats, plus a dining car. One advantage to the regional trains is that you can purchase and use an Einfach Raus ticket if you are two people or more. This is a very good deal. It really comes down to a personal preference, but I would probably go from Westbahnhof and save myself some money.
As mentioned above, it is completely unnecessary to stay in a hotel near the train station just to make this day trip. The areas around these stations (especially Westbahnhof) are ugly and soulless. If you give your dates, I am happy to do a search and make some hotel recommendations within your budget.
