Given that the conventional wisdom is to be in the terminal three hours in advance of flight departure , that means that you should be there by 3:30 AM . Nominally you need to leave the city an hour before , at 2:30 . I would spend that night , such as it is , at a hotel AT the airport . I researched this for my trip last month. My flight was circa 7:30 AM on a Sunday. Try googling this question and you will see various responses at other travel sites with specifics as to public transport. At that time in the morning, I did not want to find the best subway station, buy a ticket, haul luggage (minimal) with me. I also did not want to do a trial run in advance - no time. I elected to take a cab with two other folks on my tour. If I had to pay for it myself, I would have. I think it is pretty much a set price from the city center. We left the hotel around 5:15. The drive took about 20 minutes. The airport was open, but not too busy. If you are flying to another European airport, I think the rule of thumb is two hours in advance. I checked in online the night before. The hotel called the cab. Easy. BTW, you will most likely be at the airport so early as to not have a lot of food options. Our terminal had a vending machine.
As there are no 6:30 flights to the US out of Vienna, I assume you are flying somewhere in Europe before connecting. Current conventional wisdom for European travel requires you to be at the airport 1-1.5 hours before boarding. It takes twenty minutes by car to reach the airport from the city center. To suggest arriving at 3:30 is crazy as is suggesting it will take one hour to reach the airport. You can very comfortably arrive at 5:00, especially if you have checked in online. Bottom line - take a pre-booked taxi. Too early for trains, really.
Having taken early morning flights out of Vienna to Amsterdam/Paris 3 times, I agree with Emily that showing up at the airport at 5 am is plenty early for a 6:30 flight. I also agree that a cab is ideal. One time, the small hotel near the Opera House where I was staying arranged a scheduled cab for me. The other two times, I stayed at the Motel One near the Opera House, and the front desk called a cab for me that morning.
Just make sure to have a pre-ordered cab with a confirmed flat rate (around €30).

If you’re flying Austrian Airlines to Prague, then arriving 1-1.5 hours before departure is absolutely fine. As noted, pre-book a taxi. We use Red Cab, which is affiliated with Austrian Airlines.
