We are back to back touring and need to get from Vienna to Prague between 8 am and 4 pm on a Oct 2nd. Would like to consider taking the train. Any suggestions?

I would advise getting a seat reservation. Maybe early October wouldn't be so popular, but when we made that trip in mid May a few years ago the train got very crowded as we went along.
