The wife and I will spend 3 nights in Vienna and read the church underground tour is on just one day. Unfortunately, we will not be there for that day.
Are there any other options?
And I have looked at so many offerings for our 7 city tour, my head is swimming!
We love history, military museums and "some" churches/ palaces.
What would be your "cant miss" list?

Yes ,during our three night stay, in Vienna.
You could leave Vienna a day early and spend a night in Gyor on the way to Budapest. Archabbey at Pannonhalma is pretty interesting.
Vienna is definitely the place to include at least one palace, and as many art museums as most people could handle. Some highlights are prioritized on Rick's list at http://www.ricksteves.com/europe/austria/vienna. The Kunst Haus Wien is one of my favorite museums for its colorful art and architecture focus; I've gone several times despite Rick giving it only one star (on a scale of 0-3). The list doesn't even mention just walking around or taking a circular ride on the city tram, but further down the page, under "Listen," you can download audio tours for walking and tram routes.
