Most of the connections seem to indicate that they are physically connected trains. For instance, when I look at the 9:40 departure from Budapest-Keleti is RJ 62 and there is a 9 minutes connection at Vienna Hbf to RJ 862. Both of these occupy track 8 and depart at 12:30 and stop at exactly the same time at all the stations between there and Salzburg on the same tracks. At Salzburg, RJ 862 splits off and continues to Innsbruck and Bregenz while RJ 62 continues to Munich.

RJ 862 originates at Vienna airport and arrives at Vienna Hbf 3 minutes before RJ 62. So I think all you have to do at Vienna is change carriages. Since they look to be connected, there may be an engine in between so you can't pass directly through the train to your new carriage with out getting onto the platform and walking to it that way.

Looks like 9 minutes is plenty. It is the time needed to connect the trains and let everyone on board.

Deutsche Bahn says the EC train comes in on track 6 and you will need to go downstairs to the concourse to the next stairway up to track 8. Looks like they have escalators and elevators as well. 9 minutes should be fine.
