There are hourly train connections from Bolzano to Innsbruck with a change of trains in Brennero (top of Brenner Pass). There are also some direct connections every three or so hours. Time - a few minutes more than two hours.
If you take one of the EC trains, the fare is about 26,40€ per person. Austrian Rail sells that ticket online for 19,40€.
