We are a family of three and will be arriving in the morning. What is the best way into Vienna (we are staying in the Mariahilfer Strasse area, a few blocks away from a subway stop)? Bus? U-bahn? Train? Or with three of us, would a taxi be almost as cost effective?

A pre-ordered taxi is about €30 (flat fare). Don't take a cab waiting outside the terminal.
Public transport would be €4.10 for each of you. The tickets are valid for the whole ride, no matter how often you may change.
Given your particular destination area I guess that the best choice would be to take the S7 train to "Wien Mitte", and change there to U-Bahn U3 (orange line) to go to Mariahilfer Straße.
Alternatively you could go with an RailJet to "Wien Hbf" (main train station) and then with bus 13A to Mariahilfer Straße.
It depends how far away your accommodation is from the next public transport stop.

Twice I have taken the S7 to Wien Mitte and continued by U to my hotel; each time I was within 1 or 2 blocks of the U exit. Departure both times has been by train or I'd have used the S7 again--very convenient and certainly cheap, trains were spacious and clean.
I always take a pre-booked taxi. It is a good value for your jet lagged soul. I use Red Cab.
Public transportation is a way more cheaper. But you can also have a prebooked taxi it's a lot more comfortable than public transportation specially you are travelling with family.
In case we decide on the prebooked taxi option, are there companies anyone would recommend? Can you prebook via email? Can you do so several days in advance?

You have to pay BEFORE they provide the car service? Is that typical in Vienna? Or does this company have a lot of last-minute cancellations that they're losing business and money?
Of the few times I've taken car service (and taxi service arranged in advance) in England, Germany, and the Netherlands, I paid when I arrived at the destination not before.
Red Cab is a subsidiary of Austrian Airlines and well known. Pre-paying through their website is exceptionally normal. Saves you from having to get currency on the fly. The pre-paid taxis are all 10-15 Euro cheaper than those you grab upon arrival. The quality of the pre-booked taxi is also higher, in my experience, than the upon arrival cars. As you also enter your flight arrival details, a driver will be waiting for you.
