We will spending 2 nights in each of these cities next summer. It seems that most of the accommodations I have checked do not have air conditioning. Is this a problem or will it be cool enough? Does anyone have a favorite accommodation in both/either city?

No clue if it has a/c but the owner, Sandra, is great! The breakfast was delicious and the junior suite was perfect for our family of 4. Location was good-very close to a bus stop but also walkable to the city center.
Salzburg historically has not been very hot in the summer, so many places do not have a/c. The last several summers, though, have been quite warm. When I was there in July 2014, there were a couple of 90 degree days. My a/c-free Gästehaus was quite warm those nights. I like to think of it as an opportunity to build character. Others would probably just be miserable.
We enjoyed the Hotel Mozart in Salzburg. I don't think it has A/C but we were visiting during the winter and the heater worked fine. We had a large airy corner room with multiple windows.Good location just a three blocks from the car free Lizer Gasse and walking distance to old town.

I highly recommend Boutiquehotel am Dom in Salzburg.
Good evening. My Gästehaus was not the one you named. Mine was the Gästehaus im Priestseminar Salzburg. I've stayed there twice and really like it. It's in an old priest seminary across the river from the old town. Good price and good breakfast. Rooms are pretty utilitarian (e.g, no TV), but spotless and have ensuite bathrooms.
It looks like the hotel recommended by KGC has a/c.
As an aside, the Salzburger Festspiele is mid July through the end of August. Hotel rates will be significantly higher during that time.
Finally, when I visited the Innsbruck area, I stayed in Hall in Tirol, instead of Innsbruck. For hotel, I stayed at Gasthof Badl and very much enjoyed it.
Hall in tirol, is a very good option, we also stayed at Gasthof Badl, great staff, nice views ( easy parking) and it was a nice walk across the river to the small town of Hall in Tirol, with some very good restaurants.
( we had some good meals at restaurant Geisterburg- for memory) we also caught the local bus from the town of Hall into Innsbruck. very easy. Hall in Tirol is good for a nice stroll around.

We had a great stay at Hotel Wolf-Dietrich in Salzburg. Their Residenz Building is directly across the street from the main hotel, and that building is air-conditioned. (the original hotel does not have A/C) The rooms are new, modern, comfortable and spacious.

We liked Hotel Elefant in Salzburg. Very convenient location (we used public trans) and it has A/C.
Ditto, Hotel Stefanie in Vienna. Right on a tram line and has A/C.
