Travelling from Munich airport to Salzburg 0n Oct 9th by car. Will there be a problem crossing the border?

You should be fine as you are going against the immigrant flow. The issue is the return trip into Germany.

Shouldn't be a problem in either direction, just make sure you have your passports in case there is a border check - unlikely but possible.
